It could be mites. You can't see them though, as they are very small. Someone gave me a guinea pig and mine lost it's hair around his back and butt area too. My GP kept scratching, as these mites were creating itching, and then he lose lost his hair.
I took it to the vet and he had mites. I've had GP's all my life and none of them had mites before. This was my first experience with them. Mites on a Guinea Pig can be treatable. My GP was treated and is fine now, and is very happy.
If you chose to take him to a vet, they'll do a scraping to see if that's it, and then treat him. He'll also be very relieved and he'll feel much better.

Guinea pigs spend most of their time grooming themselves.
However, if the places being scratched are becoming raw or sore, or losing their hair, the scratching is probably excessive. Your guinea pig may have some kind of parasite, such as mites, or fungus, such as ringworm. Take him (or her) to a good vet, who should be able to run tests and find out what is bothering him.

if you have an unnueterd/ spayed male and female together then there is almost no doubt that she will become prenant!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!... seperate them unless you wish to parent many guinea pigs, who will also breed

Well, trust me on the this, I have had guinea pigs over the coarse of six years and often experienced mites. Mites will cause discomfot, falling out hair and exsessive scratching. I could be wrong, but i reccomend you go to the vet.
